When you have the super-flat generation enebled, click preset and replace everything in the textbox with 0;0 if you want an empty world ;)

Also, if you want WorldEdit, you can make your own server and install the WorldEdit plugin.
You can start up your build server any time you wanna build, and shut it down when you're done.
The second way is to install WorldEdit Mod for singleplayer, but I'm not sure if they already released the 1.9 version..

You can get worldedit as a mod for singleplayer too :)

Yeah, that's what I said, I used to make maps that way, but I prefer having a server, because you don't have to install any mods, and I'm pretty sure the plugin has some more features than the mod.
